Just run the program. Make sure you have the proper drivers (you should if you have activesync installed. Click on my computer then go to device manager and find out which com port your touch is using. Select that com port and enter the commands that are listed in the instructions. I believe it is steps 7 thru 14. Make sure it is in the bootloader state.

p.s. Just know that doing all this could really mess up your phone. It could mess it up to the point that you can't use it anymore. I am by no means an expert at this, actually far from it. I am still stuck myself on getting my internet to work on the phone. So.....if things go bad for you I probably won't be able to help you fix it. Not that I wouldn't lend a helping hand, it's just because I am learning this stuff myself.
