While it is initially a little scary to do the Flash, once you read all the guides and really look at the files, it is pretty easy. You just have to do backups of all the cabs for programs you like so you can reinstall or look into using UC (User Customization) which can be found at
http://forum.xda-developers.com/showthread.php?t=366337 , which will automatically reinstall all of your favorite programs when you are doing the new rom flash.
I am looking into this program now to see if I can figure it out and how it will make the entire ROM flashing process easier.
Please note, UC is only available on custom ROMS that support UC. Look in the ROMs description to determin if the ROM chef added UC to his creation.
